I am still tweaking my recently acquired '95 GS/PD...
1- CTS mandates some form of cruise control. Will throttle lock screw clear the hardware on the right hand mirror? How about flip-a-lever giz? Or is there a mod to make either clear the locknut and mirror?
2- It looks as though the stock high fender can be relocated to the lower position using existing hardware and fork brace. Has anyone made this change or am I dreaming?
3- Also, I want a stock tinted windshield. Anyone have one they're interested in selling?
Any/all advice appreciated.

Pete, I use a Flip-a-Lever on my '92GS as well as on my K-Bike. Even though the handlebar controls are the same on the later airhead GSs as on the earlier K-Bikes, the Flip-a-lever from a K-Bike will not work (I tried it from my '88 K100LT), as you need a different length unit to clear the mirror hardware. The Flip-a-Lever folks (can't think of the Company name) make the model specific unit you need.
Can't help with the other two points in your post.

For the R100GS there is a high fender and a low fender. They aren't the same.

For the wrist problem, consider trying one of those plastic gizmos that snaps over the end of the throttle grip. You position it so the ball of your hand rests on the protruding plastic arm, and that allows you to just rest your fingers on the grip. That's the $10 answer.
The slightly more expensive answer is a replacement flip-lever to screw in the throttle friction hole. That's the one you're thinking about. Be cautious about which model you obtain, since these stick down and can scratch the heck out of your gas tank when you turn full lock to the right. Flip a lever is available from www. schneidersinc.com $39.95
A somewhat more expensive approach is a bar-end friction lock such as the "Wrist Rest" from Bob's BMW, or the Throttlemeister from Marker Machine, www.throttlemeister.com. You can also get the blank left hand bar end slug to match the right side, which even helps a little to quell the handlebar buzz.
BITGOD (Back In The Good Old Days) we used to have a spring loaded insert with an adjustable tension, so you could wind up the spring to exactly balance out the throttle return spring. Twist Assist, as I recall. They were driven out of business by the threat of lawsuits. A much better approach than the friction type, since you don't have to overcome friction to make throttle adjustments.
Isn't there some sort of autothrottle (cruise control) out there that could be adapted to older bikes?

About the tintedscreen. They are expensive and scratch easily. They are low grade molded plastic. Wunderlich has the most Bitchin tinted screen the part # is like 8110057 or close to it. Its the sweetest one ive seen but costs $250-yikes. Its higher than stock and flared out to the side a little. Its not much more than buying a stock tinted and a laminar lip together to obtain good air lift. Oh yeah, and buy the wunderlich or is it wudo- A&S bmw- quick turn windscreen adjuster bolts, you wont regret it.
Heres an idea that works- route out the windshield slots on top where it is adjustable so it can tilt more forward and where the bottom touches those two rubber bumpers, above the headlight, mark the centers and file them with a half-round file so the bumpers fit into the windshield. This will allow you to tilt the screen more forward and if you stick a laminar lip on it, it will improve your air envelope. If this doesnt make sense, I can post a picture of my windscreen so you can see it.

Just get the regualr bmw throttle screw and grind it down, it will work , it does for me. I also have a flip a lever that used to work for me until the mrs claimed it for her k75rt. either of those do the job well.
