When I connect my Optimate 4 battery charger to the accessory outlet on my 04 R1150RT I get the reverse polarity reading on the charger. Evidently some wires are switched somewhere... I get the same reading on both accessory outlets. Any suggestions? Is it a matter of switching the wires on the outlets - don't know why they would be reversed - or is there something I am missing?

Check the charger on another bike.
It is most likely the problem.

Don't do anything rash!
Make sure you completely understand what's going on first. Reversed polarity can wreak havoc.

Update! I used an accessory outlet plug I knew had worked in the past instead of the new one that I ordered with the charger. The old reliable plug worked fine. Another case of trying the simple things first.
