Does anyone know how to re-key a lock cyclinder to match a different key?

Check out this http://www.ibmwr.org/ktech/topcasekey.shtml. There are other directions on the ibmwr.org/ktech site also if this one isn't clear enough.

You didn't mention what BMW you have. If you have an R1200RT, it's a different world than the 1100s and 1150s. Some dealers won't touch an R1200RT top case. A case has to be completely disassembled, and then the lock redone or replaced. Unless I am mistaken, dealing with the new security keys is not a job for amateurs.

I found the instructions, and learned how to pop the cylinder out, but then decided to take it to a local locksmith < 20 bucks for me....

I rekeyed the bags on a 1200GS.
It's no big deal. The security mentioned is just the "chip' in the key that is moulded into the key's black area. And the chip only affects the "ignition" starting of the bike.

Actually the hardest part is removing the "cylinder" from a case, the wafer replacing is easy.
