engine transplant from 95 GS to 95 Roadster?

I am looking to replace my 95 1100R engine with a 95 1100GS engine. Does any one know if I will have compatablility issues with this? I've been told that differences exist between the two bikes in newer models, specifically in the exhaust system. Any leads on tech resources where I can learn more about this myself? Thanks in advance.
