Im adding a set of Hella ff50 driving lights and have heated grips. Im worried about draining my battery (2001 F650GS) because of the small alternator. Has anyone ever upgraded to a larger alternator? Or should I be ok with the stock one even with the added accessories?

FAIK there is no upgrade to the alternator. :dunno You should be A OK with the lights and grip heaters above 4000 rpm. If you drop down below that (like stop and go stuff or city traffic) it will start to pull from your battery. Otherwise it can handle one or the other anytime at idle for awhile.
Also the on-board accessory outlet is rated pretty low (like 7amps) it will run a jacket or vest, or a GPS but not much else. If you go with more than that you will need to run a power supply off the battery.

Have you considered wiring in a battery condition gauge or detector to visibly see when to turn stuff off? Simple to do and it takes the guess work out of it too.
